[mkiv] install engine+tranny or separate?? opinions?

I pulled my tranny last weekend to start my search of
the suspected crankwalk problem, but found nothing in
the clutch area.  So today I pulled the engine, but
after I tear it apart and fix the problem, should I
put the engine and tranny back in together or
separately?  Anyone have any experience?  Which is
easier.  I'll probably end up doing by myself but I
can find some poor innocent soul to help out if need
be.  

Thanks, looking for advice, hints/tips are welcome!
